I just purchased the armitage and was very excited until i went to my first elite stf. I have all purple MK XII's and the omega elite set. And I was still getting one shotted, I didn't see any difference to damage or survivability. I feel like i just wasted 25 dollars on a basic feeling ship.
The Armitage is certainly not a one shot kill if you know what you are doing. That means boff layout/skills, weapons, power levels, active doff's and the list goes on and on.

I think getting hit by an Elite Borg Heavy Plasma Torpedo or the 3rd bounce of an Elite Assimilated Negh'var Isometric charge is a one-shot, even if you're running a Fleet/lockbox ship. These are just mechanics you must plan to avoid.
To address your other thoughts, C-store ships are not significantly more powerful than your free T5 ship from level 40. They just have 1-2 more nifty tricks (in your case that would be the hangar bay and Torpedo console). C-store ships also tend to be a step down from Fleet/Lockbox ships when just comparing hull/shields/console slots.
on my armitage my eng boff uses aux to structural 2 in the LTC slot in STFs. using this and BFI is almost always enough to survive direct plasma torp hits but the negvar isometric charge will still kill if it bounces off enough people first.
Honestly I'm seeing a lot of 1 shot kills and Borg chewing though Mk 12 shields in elite STFs as of late. I'm not sure if the devs did something with the Borg or some people have had the skill point bug mess with their stats and they hit the free respec button and forgot to finish.
My Romulan Liberated Borg character made it to Level 30 and beat the (old) Defense of New Romulus with the skill point bug.

1)Kill the big green glowy balls of death, or at least hit brace for impact.
2)Don't sit too close to gateways with low shields
3)If a Neg'var is getting ready to spawn, a defensive cooldown will save you from getting rocked by an isometric charge
The Armitage(along with the Jem bug) is probably the most powerful ship in the game until the Vesta comes out

1) If they render instead of being invisible. Tac Cubes can't shoot those vertically, so try to get above the Tac cubes.
2) Don't sit too close to gateways, at all, in an escort -- be moving for the large Defense boost or out of the gate's engagement range ~8km
3) Hitting Aux2SIF 2 will help, but only RSP will counter it completely(usually).
