At the moment I have a few Scorpion Fighters left from a Reman Featured Episode mission reward, but I was wondering if after they run out I would be able to purchase some of the Federation fighters to use in their place? Or do the mission reward Scorpions work differently to the 'carrier pets'?

To use dedicated fighter pets you need to use the armitage, atrox or recluse on the fed side as the excelsior is not a carrier class ship, your only limited to the well limited device sloted fighters.
That's a shame, because the Excelsior has a huge hanger bay area, it seemed like it would be capable of carrying at least a small group of fighter escorts or something.
With that in mind, are there any other device slot fighters apart from the Scorpions?

you can still find the fighter boxes in the exchange. though they usually run around 100k ec and can be used by either klingons or feds, as the box when opened gives faction specific fighters. if you look on the exchange, just make sure your not buying a hanger.
some lockboxes have fighters in them. unsure if the tholian ones drop them or not though.

The open area behind the deflector is commonly assumed to be a hangar, but it probably isn't, since it's open to space and doesn't have a flat floor. One of the tech manuals said it was an access area to cargo bay doors. There are shuttle bay doors visible (depending on which configuration it is), at the aft above the center line, much like the Constitution class, and at the back of the saucer near the impulse engines. They're nothing particularly special, the saucer doors are at most two decks high and the aft is a bit wider but no taller than the constitution's.

You can also repeat the storyline mission for the vault, and get another contingent of scorp fighters. This really is a nice ship device, as it contains 20 uses vs the limited supply of faction fighters that the Ferengi boxes used to hand out. The Scorp fighters are a unique device though, and as such you can only have one at a time.
