It may be fun to have a short diversion like this in the Mirror Universe, but I don't think the idea of a singular nemesis fits Star Trek very well. That is much more of a comic book theme.
Why not have a story arc with our character's mirror counterpart as the enemy mastermind, like Hakeev in Cloaked intentions? I think that would be cool.

I still think that would be so cool. you face off against your Mirror Universe Rival every now and again and at the end of each "Chapter" within that you could get a piece of a Mirror Universe Set. If you do this while leveling up you might have to create a new nemesis/counterpart in order to get all the same mark pieces. Sure it's a little comic book like, but it would add some nice depth to characters.

And let's say that if you defeat 20 or so you can get an I.S.S for your ship

Really? So what was Khan to Kirk? Lore to Data? Duras to Worf? Dukat to Garek? "Comic book themes" seem to run throughout various forms of entertainment, even Star Trek. I happen to think adding a system which would give players an NPC rival (or rivals) to contend with will add another dynamic to the game. Give players a new way to really flesh out their characters backstory more. Have missions with a "personal" agenda against the player's character. Or simply just the obvious effect of adding new content to the game.

Nemesis to Data infrequently. Once in season 1, once in season 4, and once in season 6's two parter: Descent.

The House of Duras may have been an ongoing nemesis. Duras himself died shortly after killing Keh'lyr. (Early TNG)
Dukat to Garek?
An annoyance. Dukat was better compared to being a rival to Sisko, not Garak. (Indeed, as a member of the Pah'wrath cult, he was trying to be a direct analog to the Emissary. Only, unfortunately, to fail even in their eyes.)
The comparisons don't seem to be rather direct. Trek never had a truly ongoing single nemesis for a prolonged period of time. The only thing that came close was Seska in Voyager toward the end of Season 1 through Season 2. Dukat to Sisko, occurring less frequently, but over a longer period of time is a better analog. (They ended up nixing the idea for Voyager because apparently people felt too disconnected from the show with arcs - even though it worked fine with DS9). Longest living faction as an arch nemesis was the Romulans. (Klingons were an ally most of the time on screen after TOS.)

It doesn't necessarily have to be "OMG MY NEMESIS!" it could just be a recurring character, or group. Sorta like Eddington's Maquis faction, or Brunt. While not the penultimate villain, you're mirror counterpart could provide an expansion to the Mirror story we do see in-game without a sense that it's overriding the Borg, or Undine threats. They'd show up at inconvenient times (Say while doing a first contact mission?) to harass you and your crew and provide an additional obstacle during exploration missions or things of that nature. You'll be further rewarded for doing your encounters with them present, but you don't have to. Additionally it could also expand on your duty officer ranks further. Say if you have a high enough diplomacy score you can negotiate with your mirror counterpart, or if you have a high development rank it'll unlock missions where you find out one of your BoFF's has been replaced with it's mirror counterpart and you have to rescue them and stuff. Star Trek doesn't have a super arch-villain true, but they do have the recurring annoyances like Mudd, the Duras Sisters, Brunt, and many others that could provide inspiration for a Trek-ized nemesis system.
I think there is some seriously untapped story in TMU. I always wanted to see another episode after the MU episode in TOS. That was one of their all time best.

it doesnt matter anymore. STO is already far away from what i would call Star Trek. When will we see some real star trek content? And with that, i dont just mean star trek ships flying around but the story is 100% different from what we know from TV. A few missions that will give me the feeling like "aaah that was from S04E12" or whatever... I understand that you want to do a bit of your own but by now, the whole game is a bit of your own. I do not see any similarity between STO and Star Trek except the ships.
Borg and 8472 (not Undine, that name sucks btw.. sounds much more harmless than it is intended to be) should be final enemies period. Also i dont like to see only "more content for max level players". I just started KDF and now i have like 24 levels to go without a new mission? What about the levels below max level?
You guys could satisfy so many player with unlocking things like defera from the event system (which is total useless in my eyes). i played that once and then never again because i dont have time at that specific date/time.
so.. that is my feedback.
oh and about starbases:
if you plan to do it like the bridge of a ship (meaning that you can only see another ship´s bridge if someone invites you which is of course logical for ships but not for bases), this is TRIBBLE. It should be possible to visit all starbases just by flying around or something. Now i know that you guys arent able to do something like that (at least, thats what i expect, sadly). I guess, every starbase will be in some kinda instance and only available via a function like the "go to bridge" one. Its not like i would really feel to be on my bridge anyway with that large screen thats just like a jpeg on the wall. There is room for improvement... MUCH room.
Shame about the 1000+ days reward - I would love to see something like:
- FREE Skeleton Key (opens 10x Lock Boxes per Month)

a Masterkey that lets you open ONE Box every 3 days would equal the 10 missing $ per month,
and yet only give you 10 lousy boxes to open which would not hurt Cryptic's borderline at all.
