Is it still to complete all objectives in 15 minutes? Within a few minutes after defeating the cube/spheres we fail the optional...
I just checked the optional objective in-game this morning and it still said 15 minutes. However the night before my team failed. Some person (who later dropped) had been raging about spheres...

There are no stupid questions; this is how we learn! The optional objective is dependent on not allowing any Nanite Spheres or Nanite Probes to reach and regenerate the Nanite Transformers. Regardless of the time limit, you will fail the optional objective if you let the Nanite Spheres or Nanite Probes released by the gate reach the generators.
I'm sure there are plenty of guides, but here are the primary strategies I've seen used to get the optional:
Both strategies require all 5 peeps to be on the same transformer.
1) 4 people take a generator each and shoot it down to about 10%. When all 4 are at 10 %, blow them all, then focus on the transformer until it blows. The 5th person runs interference on the spheres and probes that try to heal the transformer, hopefully with gravity well, tractor beams, and/or killer DPS.
2) Take the generators out one at a time, but the people shooting the generators also have to take out borg trash in between generators so the ship(s) defending from spheres and probes doesn't get overwhelmed.

I've found this to work best in PUGs when everybody refuses to talk. Keep an eye on the Nanite probes and spheres, and on what your teammates are doing, and you'll be fine.
If I see someone shooting at the Nanite ships, and I usually do, I will ignore the Probes and help out with the tougher Spheres, then go back to shooting generators. If the player that's volunteered to handle the Nanite ships doesn't have control abilities or high DPS, they can definitely use extra help killing Spheres before they get too close. Probes, however, have shields made of wet tissues, and a papier-mache hull.
