Have you checked your own STO folders on your computers? It mght be in there now. I cant do this as I am at work... Also have a look in My documents\Star Trek Online folder,
A pushed manual wouldn't make sense for many reasons.
Manuals of a game that is changed as often as an MMOG are always something that changes quickly and often. You would need to change the document, implement it into the repository where the client software pulls it from and update your version number for changes in the manual. That's a really, really ugly solution.
Much better to have some manual on the website to view it online and download it on demand (no fancy downloadable version. Simply get on your harddisk what your browser cashed already).

A new comprehensive Guide on the website would be a good idea - the old bare bones one is gone?
I've been playing for 2 years and with all the changes that have been introduces, its quite a task keeping up and searching for info. Sure there are patch notes etc, and STOWiki (needs an update), but a guide is required.
Having it online means that it can be kept up to date, and would really help the new players. The SWTOR online guides are very good and they just launched some new player video guides I see.
