Not an official answer, but here goes from what I saw so far:
Unused respec tokens - you get to keep these (my character kept her 4 of these tokens after transferring to Tribble)
Unused VA ship tokens - will be lost, as far as I know there currently isn't given anything in return for it
Unused < VA ship tokens - unknown
Unused shuttle tokens - I think you get to keep those, but I can't tell for sure
Purchased C-Store ships/ shuttles - you keep full access to those, just as on Holodeck
I would like to see a dev response to your post too, it'll probably clear up a lot of confusion.
If we put enough pressure on Cryptic, then with any luck they will bend to our wishes and restore the VA ship token, in which case it will stay.
As for the respec tokens, nothing is happening to them.
What is happening though is that they are taking away the only non c-store method of respeccing after you have used up your tokens.
With the risk of going off topic; personally I don't have a lot against losing the VA ship token. Sure it sucks, but through the stipends I can purchase those ships anyway and then have them unlocked account wide. It takes 3 months on average to unlock a single ship account wide. Since I have 8 Feds and 3 Klingons it's worth the wait in my personal case. This might not go for everybody, but those that already purchased C-Store ships in the past won't be affected as badly as those who didn't.
With the Klingon side I'll feel zero impact of this decision since I purchased the Garumba and I love that ship so much that I want to fly it on all my Klingons. On the Fed side it's going to suck for some of my alts, but I'll wait it out by saving up stipends.
On the Fed side I already have the Vulcan vessel and the MVA ship unlocked, so it's not all that bad for me there either.

If it need to be removed, then give dillitium for a Rear Admiral plus 25% and maybe it will be fair.
Or give me an option to get a VA ship (that common retrofit from holodeck) in c-store, for free, if a player already have a VA Token.

You didn't have to do anything to get the token other than accepting the promotion from Admiral Quinn and visiting him to turn it in.
The fix is very simple btw, just purchase a ship on Holodeck while you still can and make sure those tokens are used. I purchased the Kar'Fi ship with my Klingon, while already having the Garumba. My other characters had already used up their VA token.
I'm a lot more concerned about the respec tokens and our merits not being turned into respec tokens. Merits was something that you could actively grind for, and many people did too, so your argument is valid for those. In my situation I'm going from 10 respecs (4 tokens and 120k merits) to 4 respecs with my main character.

I never received anything for free. And what I got was following the rules. The VA token is earned after reaching the maximum level, after 50 levels. So, I need to fight for 50 levels.

And do not say you fought for them. I fought for 50 levels to get a VA token.
I used the term 'given' since you'll only ever get 1 VA ship token in your character's career. Merit is earned on a constant basis, the difference is in whether you can acquire it by your own means, at any given time. With the token that's not the case. We got one of them and if we wanted more VA ships we had to grind/ earn them by gathering emblems, which, like merit, can be earned at any given time by your own means.
I would say that you earned it yes, but conquered...?
It's probably a personal thing, but I see a big difference in conquering and earning something.
For the sake of preventing to stray of your original topic, let's agree to disagree on the terminology.
I do agree that things are taken away and we're not getting something back in return. Whether I can live with that or not is my personal oppinion and not important for the argument, I can understand that other people do want to see compensation for that particular thing.
My fix still works though, just spend the token on Holodeck and buy a ship before the new system goes live. With merit there isn't a similar fix at our disposal. We can't buy respec tokens for merit.
