Found a few things over the last week. Some of these may not actually be bugs, but I wanted to record my observations anyway.
Transporter has decided to dematerialize my skirt before anything else, leaving me quite bottomless while beaming up.
Double-tapping a direction to roll hasn't been working in combat.
My mail icon is always blinking. I've read everything in the inbox and it still blinks.
Many new missions aren't becoming available until after I level. Perhaps it's because I don't meet the level requirement, but then they drop vastly inferior gear for my rank (Mk V - VI for a RA:LH mission?), so I don't see how that's possible.
The first time I use the skill "Cardiovascular Resuscitation" on an away team member, my character immediately stands up a second later and I have to use the skill again.
After completing the "State of Q" mission, I spawned outside the sector map ("southwest" of the Gamma Orionis map... screenshot didn't come out right, unfortunately). As soon as I moved, it put me back in Gamma Orionis by the system the mission was at.
Occasionally when I warp into a system, the screen is completely black until I move. Screenshot provided.
Often when I attack objects, particularly doors, my weapon beam flies off to the right into the middle of nowhere.
On ground combat exploration missions, I commonly find enemies hiding inside buildings that are atop small hills. It is possible to enter the base of the building by running up the hill and "under" it, which of course causes all sorts of messy graphical glitches.

This. A thousand times this. My mail icon is forever telling me I have mail when I don't have any. I'll even be looking at my mail and a few seconds later it will trigger again for no reason. The notification thing has gone crazy! Also, #8 up above has been a persistent issue even on Holodeck and it would be nice if it could be addressed.
If I may, I'd like to contribute a few things:
I'd like to point out that I'm having occasional trouble selecting things while moving. Some missions where I'll be cruising by an interactive point (not anomalies but other things) and I'll have to stop my ship to get the interaction to go longer than a single second. I typically don't have this problem on the ground but often I'll have to hit the interaction key more than once to get it to start up. It's possible this may be related to things like asteroids getting in between me and my target, but it's just downright annoying.
With regards to number 4 in the OP, I think it would be a good idea to not only have the quests scale to the level (patrol missions don't scale at all for some reason but every other mission does just fine) but the loot reward also needs to scale, otherwise it winds up being junk loot as soon as I get it.
I have a suggestion to deal with the anomalies on the ground that wind up stuck in places where they can't be scanned: increase the interaction range to compensate. Possibly a couple of meters further out. It makes sense since tricorders don't need to be right on things to scan them (It's more a psychological thing "Hey, if I hold it closer, I can totally get a better scan!"). It can't hurt to look into it and it should be easier to implement instead of adjusting all anomalies to not sink below the randomly generated terrain. Of course, this could be indicative of other problems with things spawning in the wrong place (Enemies INSIDE of buildings shooting out THROUGH the walls? It happens!).
Also, the Aid the Planet missions in the Explore areas aren't giving any material rewards beyond they usual experience payouts. Is this working as intended or did it break somewhere?
Speaking of the explore missions, I haven't received any dilithium from doing any of the daily explore umbrella missions. I don't know why, I'm just not. A friend of mine got 1440 from doing one and I received some dilithium for doing some as my Klingon faction character. I'm just not getting any on my VA Fed Engineer. I'll reconfirm all the files next chance I get and hope that fixes it.

I think I noticed the cut-off around Rolar Nebula or so, as the Zenas Expanse and B'Tran both offered the 1440 refined. My Klingon seems to always get them, though.

I have it set so I stop autofiring if I switch targets, so it's rather irritating when I'm trying to switch and nothing happens. I've resorted to clicking on targets, but that's not so easy when it's a fighter or a high-yield plasma torpedo.

I'm doing patrols in the Beta Ursae Sector Block and I'd just finished the Cardassian Sector and finished one mission in the Bajoran Sector when I suddenly finished the Hromi Cluster and Khazan Cluster umbrella missions and received the basic rewards (bridge officer points and skill points). Note: I haven't been to either of those clusters for at least a day.
Are there supposed to be big glowing blue domes all over the place in the Federation Academy? I get the feeling they're supposed to be on some sort of despawn timer that isn't working any more, although I don't know what those domes are supposed to be in the first place.
There are so many of them, they're messing with my graphics performance.

It's the ability "Dampening Field", created by science officers. Currently the ability's graphic doesn't disappear once the debuff is gone, like it's supposed to, so people are stacking them up around the academy as a form of griefing.

Yes it is. The amount of exposure during the beam-out animation is much less than most typical "modest" swimsuits show any day of the week, and it is further obscured by the beam-out animation itself.
Is it a bug? Yes. It's just not one that "needs" to be fixed (though I would agree that it should be at some point or other). It's a minor quirk in the way character clothing/models work (specifically, their meshes). It isn't game-breaking, it's just amusing.

I would like to emphasis 3 and 7 of your list of bugs. Those two are happening to me quite almost every time and they definitely aren't happening on any other server.
EDIT: And you don't always get a black screen as my signatures shows.
The blue domes got to go.........also a few missions in the sirus sector are lagging and (rubberbanding) badly. I died a few times from that alone and even higher up. I will have to remember which ones to add but one comes to mind Patrol orion sector Una planet is doing this.
the Doff system needs work to give us more variety in doff's we get...I have tried for 4 days now to get certain doffs and yet i get tons of others i do not need.
The Boffs do not rez anyone anymore as they do on Holodeck....
On a lot of missions on the CARDASSIAN SERIES I have to warp out and back in, in order to progress. Otherwise you will just be sitting there and the next popup does not appear...
The mission "SHUTDOWN" does not indicate you have to go to DS9 in order to even get the mission, it is just greyed out after you done the mission WAR GAMES... (had to ask in game how to get that mission until someone told me... go to DS9 to obtain it).
STFs feel too instanced now, Space and Ground have nothing to do with each other any more.
STF queues are not the best option to get players together, plenty of times we only warped in with 3 or 4 out of 5 players, because someone clicked decline when it was time to start... (I think we will see this happening more often once F2P goes live...)
STFs do not give out good rewards... (but will have to wait to see what the ELITE versions will look like)
ESD load time varies, from 30sec to 25min (need more or better servers to handle the volumes of players)
Those "Dampening Fields" (Blue Domes) have been an issue for many months... I remember those domes aggroing the borg at the gates in THE CURE. If you wanted to go with no aggro method you were screwed...
INFECTED SPACE is currently not winnable (at least the 15 times I tried it), the smaller gates that heal the main gate are "indestructible" firing with a full team on it for the time the shield is down (5 sec) we can only manage to get a max of 7% damage... shields go up, next shield drop it is back to 100%.
THE CURE; teams can not be established, no option to INVITE your "queue buddies" to your team. When you beam down, you can see and interact with the others, but not able to forge teams...
