Only billing can answer for sure but I believe you can only add on retail key per type of game edition.
ie
you can not add two standard version retail key
but you can add
one standard and one collector edition
or one standard and one deluxe edition
or oone deluxe and one collector edition

I'm not sure how it is now, but when the game first released, they made the decision to allow additional retail keys to provide the 30 days, because they had all these intricate marketing bonuses for buying from different places and buying different versions, and people were (rightly) angry at having to spend excessive amounts of cash and not even getting the playtime for it.
You can only use 1 type of retail key per account.
To explain it easier, my accounts is as follows.:
Activated Features
Star Trek online - Closed Beta access
Star Trek Online - Preorder
Wrath of Khan Admiral's Uniform
Star Trek Online - In game items
Star Trek Online - Retail
Star Trek Online - Gold Edition
Star Trek Online - Digital Deluxe
Also, since boxes now sell for much less than a month's subscription costs, we no longer allow stacking game time. This was different when the game had just come out and a box still cost $30ish.
As such: You cannot use game keys to get game time anymore.

But what if I want the WALL-MART 500 pt bonus for my new captains... I bought the extra game, how do I ad just the "bonus"?
You can have as many collection or deluxe keys you want I took all the pre order items from different stores since they where cheaper than the c-store peice.

My understanding has been you can add the codes from the other copies, and got their special bonuses, you just own't get the game time anymore.
If that is indeed true, then there is an error in cryptics billing system. As suck, i've pm'd a mod to check into this.
