I usually stick Training runes on new companions until they hit max rank, then I stick Arcane Runestones in the offensive slots so they attack/heal more (from the +Recovery), and Eldritch Runestones in the defensive slots to buff my character.

(Edit: I removed most of my post because I am going to re-evaluate. What some others have said has led me to search for more posts on the topic and I found enough info contradicting what I said that I don't feel confident in it.)

Those companions are never really going to be very strong. But having them there helps, because it gives the enemy something else to focus on and occasionally they do something useful.

So I think the best thing is to make them live longer.

Also, remember that you are not limited to your level on gear for your pets. They can use level 60 gear no matter what your level or their own happens to be.

The cleric only has defensive slots. I often use an Empowered Rune in the first one, but then go with Profanes for the rest. I feel that at higher levels, the defense does more to keep the a companion standing than a piddly handful of hitpoints. Works for me, anyway. I've noticed my one friend's cleric seems to survive a lot better since I suggested he swap her Empowereds for Profanes as well. She used to fall down a lot.

Recovery does seem to make the canine pets attack faster. But I believe armor penetration has been tested to not work on companions at all.

I do not use Eldritch runestones on any companions other than augments, because I would much rather have that companion survive through a battle and do something useful. If they fall down, then you're not getting any stat bonus from them anyway. (Though I've heard some people just load up regen gear on the cleric and use Eldritches so that she heals you between fights not with her spells, but with her transferred regen.)

There seems to be a lot of conflicting stories about what does or doesn't work on Companions, for a CD I'd say HP and maybe Power + Recovery should be OK.
I don't totally agree about the Eldritch, as any stat boost you get can't be bad, particularly if you also slot lvl 60 gear on the companion, I tend to look at the gear a companion uses as being of benefit to me and the runes for them (at least with an Eldritch socketed)

CD's with a good HP boost and some Recovery + Power can survive quite well at lvl 30, at least since MOD 2, as they are now 'slightly' smarter (they wont try and facetank a boss/elite as often now)

I've had my lvl 30 CD with my GF several times doing "The Bridge" and she's only gone toes up once, and that was mainly because the DC and CW in the group were ********'s!!!
Is it finally a T5/U/T6 KDF Science Ship?
