What do you want to farm is the question.

    Gear?

    Unity dailies.

    Valuable items?

Likely costume unlocks, Therakiel's Temple has an extremely rare one, as well as Vikorin the Blind in MI, he's got a bunch of unlocks.

Not to forget the Valerian drops from her Alert, and things in VB like the Trey Kings Straps that are really rare as well (not exactly lairs, but it's still valuable)

Vikorin is technically the best lair to farm since the majority of it can be skipped (if you're crazy) and he drops costume pieces and sometimes almost as rarely special mods that you used to be able to get from certain missions. Avoidance Core R5 being the biggest.

Pretty sure they removed all avoidance core drops (both R4 and R5).

Vikorin and Bronze King still drop old r4/5 cores. Potentially Nemcon chests as well but I haven't run it in ages to check.

For gear, after you've done your Unity dailies, run alerts for the daily, and do gravitar, and then whatever else to get questionite.. convert it to zen, open lockboxes, and hope for some Legion Gear. No really, that's literally how you get the next tier of gear right now...

Yeah sounds stupid right? Don't worry, we're getting away from that soon with the Rampage rotation.

There is also gear in the Questionite store; again, just farm questionite to buy them with, 150,000 questionite each.

Other than that, there's no gear.

Generally, if your aim is Resources (aka da money) then Lairs are the last place you would go. Yes, it's depressing... and yes, we all wish they would revamp the lairs to make them more worth running.

In terms of resources, running Smash alerts seems the most profitable. Since the alert changes much faster to run a 2 minute drill than a bank robbery. On a good day I managed to make 120G in about half an hour. I haven't seen a lair yet that provides that much resources unless you managed to get a ton of drops to sell off.

In Nemcon sometimes you'll open a chest with a Bronze King gear, a bunch of mods and a core mod. But its usually just a Health one.
