Just tried this mission 7 frikkin' times today. Every time the lab failed to secure. I defeated Cybercide and used the console, one of the big robots remained marked as hostile but not a valid target, and the quest did not advance. I've tried using the console before and after killing Cybercide, I've tried waiting for Cybercide to do something before killing him, I've even tried leaving the console untouched to see if the robots activate. Nothing.
This of course completely breaks the mission, as the War Room won't open to let you finish the mission, and in turn this breaks the entire nemesis progression, as Bunker Buster is part of the critical path for nemesis capture. You can't even drop the mission, as it's automatically reassigned.
Perhaps the nemesis system should just go away, I don't think there's a single part of it that's not horribly broken.
Odd. I'm just doing BB. Only problems i've been having past weeks with 4 BB runs is, that at the War Room only 1 hero fights with me, rest just stand.
The lab worked ok, without troubles. The robot was activated and just stand there, i defeated Cybercide, activated the console, went to the right thru door, saved one hero...again:redface:. Just about to enter the War Room....
You did remember to fight against Morticus in the stasis chamber and free the 2 heroes? Or one...

Just tried another one mine, 2 times......
1st run, the rescued PRIMUS soldiers who were supposed to secure the hallway, went back to the Barracks to lay on the ground. Couldn't open Brigs.(this hasn't happened before.)
2nd run Nemesis didn't start to fight, shot it's health to zero, didn't die.
Not really in a mood for a another run.

Not sure if this helps, but I've had good success with not taking heroes with me, that is I secure the room by defeating the bad guys, but then I ignore the heroes in the room and don't rescue them. The only hero I have for the final room is the base commander as he's unavoidable. The theory is the less heroes and villains the game needs to run the less room for error. So far this method has worked every time for me.

This is the way it most commonly bugs for me; about two times out of three, although sometimes it's more times in a row. Rocket Boy has tried BB six or seven times and has never completed it
There are way too many ways this mission could bug out. The only times I manage to complete it is running around with no TP active so I don't leave any npcs behind seeing if you run too far from them they just stop to take a breather and only will rejoin you if you come back for them.
Another is as you progress through the mission, don't leave the rooms until you complete the task that needs to be done there. Even if you do finish and run out before it checks itself off on the quest tracker, it'll not register to enter the war room.
Save the general last. Due to him being in a mech suit that is slower than a sloth, rushing ahead without him seems to lock him out of engaging in the war room. Also to add wait for all the heroes you save to be present at the war room door. I have noticed if you go to open the door while some were running to catch up to you, they seem to just stand in line during the fight, and their villain counterparts get stuck as well.
Last one, do not use one shot moves. Have had times where I one shot a villain and they get stuck at 0 HP and still be alive and continue to attack you, thus unable to complete the task for that room.
These precautions that I list here has helped me improve the chances of finishing BB in the past. It won't guarantee a successful run, but so far I've had first try completions more than bugged out ones.
Up of the topic as I have the same problems that have been told here before, and probably a lot of other players have. How is it possible that the main originality in the whole game (Nemesis) is left rotting to the point where missions can't be finished ? It's been months if not years. Is this how PWE plan to make CO live on ? I didn't suscribed as lifetime for such BS.
