Looking over the forums I see that there are posts about people deliberately glitching their specialization trees for advantage. This is not the case for me, but the results might end up looking the same.
First of all I want to start out by saying today has been a really CRUMBY day for me thanks to bugs with this game.
This morning one of my characters levelled up to 30. After doing so, but before actually putting a point into the newly unlocked tree, my game/laptop overheated and crashed into a powerred off state. (That happens so often but only when playing this game not other games!)
A few hours later I tried to log back into my various characters and ran into a problem that all my chars needed to be reverted to Silver status before being logged in. This despite the fact that my 30 days subscription had started only 3 days ago not 30 days ago (I've got a ticket into support regarding that issue already so I'll leave it at that). Regardless, 2 of my characters were freeform and I didn't want to revert them, so instead I reverted the level 30 Radiant AT down to silver and used that to login.
Imagine my surprise when I looked at my specialization tree to see that my Presence section showed 10/10 but the actual choices all showed 0/3 or 0/2 instead of with the points attached. Meanwhile my 2nd tier was only listing 1/10 chosen even though I had already put 10 points in it.
Before anyone thinks I did it deliberately, even if I could get such an effect I wouldn't want it. Frankly I _like_ the presence tree as a healer, and missing those skills that I wanted hurts. And that's ignoring the fact that my tree is broken so that I can't choose any 3rd tier stuff even though I should be able to until I spend 9 points in the 2nd tier - a tier which I already had taken all of the skills I wanted out of anyway.
I am getting very frustrated with this game and I am getting very close to just saying to heck with it and quitting.
That's a bug that sometimes happens when you go from Gold to Silver, or vice versa.
The one time it happened to me, the only way I could find to fix it was to go to the powerhouse and click "Remove All" in the Remove Powers window when talking to a trainer. This costs up to 50g, depending on your level, and removes your talents, specs, and superstats. You'll need to retrain all of those after doing so.

A bit unrelated to the original issue but:
If you haven't done so yet, I recommend going to, settings >> video >> Troubleshooting
Turn on the 'reduce CPU/GPU usage' option and set 'Limit Frame Rate' option to 30. These two options should significantly reduce the heating of your laptop.
If that's not enough, on video >> performance options you can try setting 'antialiasing' to 'none' and 'texture anisotropic filtering' to 'off', and lastly 'max lights per object' to '2', 'shadows' to 'off' and 'lighting quality' to 'low'. How much these help, can depend on GPU of your laptop.
Last resort would be to turn on the 'Half Resolution' setting on basic video settings, but that'll make the game look horrible. It can still be useful temporarily if you are playing in massive event, like say, 50 people blasting away on megadestroid, or somesuch.
I also find that when playing on my laptop, surprisingly enough a cooling plate that's equiped with fans actually helps (wasn't expecting much from the thing, but turns out it reduced heating a fair bit).
I hope this is useful in some way to you - or someone else.
I wouldn't worry. I've had this happen to my ATs several times, was never quite able to reproduce.
When I contacted support, i was basically informed i was SoL, and the 400g+ I spent to fix the bug would not be reimbursed.
In short - you should have nothing to worry about, other than being annoyed you have to spend resources on a problem you didn't intentionally create on your own.
For overheating, try opening your computer and blowing it out with a vacuum or leaf blower. I have to do that basically once a year or things overheat.

This is not something I'd recommend for laptop, in particular if the warranty is still good.
For desktop PC your mileage may wary. Cleaning the dust out in general is a good idea, not only to prevent heat buildup, but dust can also short circuit the components. If you opt to using the methods above though, I'd suggest being careful to not blow air to any of the fans of the PC without being careful to prevent them from spinning.
A powerful blast of air can cause a fan to spin at surprising speeds, which in turn makes the motor of the fan act like a generator. The power surge can have nasty effects on motherboard or graphics card.
