So, I've grown bored of my Nemesis, and I think I'm ready to begin my fight against a new foe.
Problem is...I can't seem to "Defeat" my current Nemesis.
I did all the runup in the beginning. I put her in jail. She broke out, and has a new nefarious plan. But, it seems I'm back in a loop of fighting her minions, and missions where I'm told to defeat her, but she always escapes!
I'm Level 35, and working towards 40, but it seems that if this keeps up, at the current rate of encounters of 1 per level, I may be Level 40 before she goes to prision again.
Am I doing something wrong? A friend told me that he has like 5 Nemesis, and yet I have 1 whom I can't seem to put away for good and keeps eluding me.
Can someone with more experience offer some insight on when I might be able to begin a new fight against a new Nemesis?

There is a chain the Nemesis follow after being broken out, something like, four 'popcorn' missions with one or two instanced missions, and then you get to do the one that finishes off the Nemesis and allows you to make a new one.

Last night I did a mission that took me to PRIMUS Data Center in MC, which when completed, led me directly to the PRIMUS Secret Base in Canada.
Is it reasonable to assume that I'm getting near the end, or do I have more minion mashing to do yet?

I've been doing them daily, so I can't recall correctly, but if you're going through them quick then you should have DD anytime within the next few days.

I've been getting them about 1 per day. On average, I'll play 2-3 hours a night, so the 6 hours timer is up by the next time I get on, but not usually again before I log again.
It's a tad bit frustrating to have my Nemesis escape so often, especially right in the middle of me cleaning her clock, because I'm like Captain Kirk. I don't like to lose.

Yeah, that's the information I got and it seems to be the case. I was on a kick for a bit to get as many nem tokens as I could so I could buy the 1000 token action figures, and 6 hours seemed accurate to me then.

There might be a level limiter on the Deathray Demolition mission. I can't think of one of my heroes that's gotten that mission before 38, but that could just be because of my own play style.
All those enemies listed, I would say have "Nemesis" Level status for their corresponding heroes. And if Batman ONLY fought Joker, or Iron Man ONLY fought Mandarin, or Superman ONLY fought Lex Luthor, it would get to be SOOO boring, no one would read the comincs, because there wouldn't be anything new or exciting about it.
Additionally, if Good fights Evil, and Evil can never be defeated, then there is no reason to fight, because it would be nothing more than eternal conflict, for the sake of eternal conflict.

Debateable. Some of the more optimistic superhero tales say that crime can never be truly defeated when you reach the scary supervillain amounts... But it can be reduced, and even delayed.
A superhero's job isn't simply to defeat the evil. He's there to hold it off for as long as he can so that the evil is neutralised, as in stuck focusing more on fighting the hero than it is on actually doing evil.
Holding back the tide, which will come no matter what you do, so that it doesn't cause as much damage (even though slowly over time, it will erode your defences and destroy everything).
And you fight plenty. But every villain you right isnt your "nemesis". Every villain Batman fights isnt the Joker.
Flash has the Rogues Gallery. Most of those guys don't fight other heroes, they fight the Flash. And the same for the ones mentioned above. And they're all nemesi of their particular hero.
It's a standard device, even if it's not location specific (like the rogues gallery in Keystone City), there's villains that you'll almost never see fighting other heroes. If you do see them fighting other heroes, it's because there's a team up/crossover happening between whoever they're fighting and their usual hero.
On my main, I'm on nemesis 11 or 12. I haven't been doing more (since I really want to do Bunker Buster as much as possible to try for the Cursed Dragon Action figure), since some of the nems are bugged, but I fully intend to eventually go to 18. I wish they'd expand on the nemesis system, and it would be cool if (as you get more nemesi) the attacks and missions were from random members of your personal rogues gallery. You could have the option to focus on one rogue til you catch them, or just go about your business being passive and thwarting their random schemes and plots.

So one day, you foil Nemesis #1. The next day, you might encounter minions of Nemesis #3. Meanwhile, Nemesis #2 and #6 might be teaming up with a completely new plot to take you down, so you might get some mixed mobs and a team-up Nemesis encounter.

You should only have one or two more 'popcorn' missions (As in, go to X location, beat up minions in overworld.) before doing Deathray Demolition.
