To kickstart things - holy crap the character creator is pretty insane! We literally spent an hour trying to get our character the way we wanted it LOL. Kudos to the Champions team, I haven't seen many MMORPGs with character creation that fun!

With regards to story, DCUO has a much more centralized plot to it than CO does. However, I feel that CO is much more open-ended with different avenues of story to follow as you play. Like, DCUO's plot follows a common goal with which you are performing different tasks to achieve based on where you go. CO has different plots and stories that most of the time do not correlate to the other stories within CO.
Personally, I like CO's open-endedness more. Feels more like a "choose your own adventure" thing, which is very fitting since there are so many different ways to create your character(s).

In CO, the story is much more diverse. It's not just one main story, but several stories depending on where you go and what you do. The tutorial, which is optional after your first run through, is much more entertaining than DCUO's. It also establishes from the start, that you are you're own hero. And that you can be equal to, or greater than, the main NPC's of the Champions' Universe. You have the ability to create your own story for your character, and will never feel like a glorified sidekick. The big name heroes of CO will always treat you like an equal, and you'll either be fighting along side them, or saving them yourself. Even the NPC Civilians will come up to you, in awe, and talk about the great deeds you've done as you progress through the game. And you have much more freedom to be the hero you want to be.
It's true DCUO gives you the ability to do things you could never do in CO, but CO is still the superior Superhero MMO, in my opinion. It's just sad PWE doesn't treat it as such, and Cryptic has become so limited on what they can do with the game now. Plus, the CO community is much more entertaining than the DCUO community.
DCUO has lots going for it, and I played there for a year, but kept coming back to CO, and finally gave up DCUO entirely. I didn't care for the overall storyarc, and I didnt like endgame play on DCUO very much.
Also, when in-game, CO community/chat/groups seem friendlier and more open to me than in DCUO.

Just because they have a larger subscriber base, does not mean they are superior. Don't forget, CO is only for PC. DCUO is for PC, PS4 and Xbox One. It has a higher customer base because it can pull in the console crowd, who's MMO options are fairly limited.
about story, even though DCUO has probably more story oriented content, i can't get into it (maybe because I'm not really into DC person) i feel like CO's story is a bit more broad and lets you be more yourself? I don't know if it makes any sense XD

I'm going to give an example here. The last time I played DCUO, I made a joke character. Given the limited amount of customization in the game, for creating a compelling character, I didn't feel bad for creating this particular clone. It was Rygar. For those that don't know, The Legendary Warrior Rygar was a game for the NES. It featured a guy in red, roman armor, wielding a shield that he would throw and it would return to him. I created this character using the roman like costume sets from some of Wonder Woman's early missions. I also gave him DCUO's Shield weapon, which has a ranged combo attack involving throwing the shield.
I was able to get through the game with little to no issue using only the ranged, shield throwing combos. I never once used the primary melee attacks, or the secondary powers, just the ranged throwing combos and the occasional shield block. Yet this is what people consider "Innovative and fun mechanics, with challenging bosses".
