I love the fact that we can reskin encounters to match the creatures that we want in our quest. But it is kind of weird to be fighting orcs and then get an achievement for killing something else. Would love to be able to change the critter group of a mob to match the type of creature it has been reskinned to so when I'm fighting orcs, I get credit for fighting orcs. Even if the encounter was originally drow or something else...

The Goblin Skullcleaver is an example (he uses an axe) but he comes with several companions that I don't want. He's a standard difficulty mob, and I think he'd be great to use for a single orc encounter. But even if I could separate him from his group (and reskin him into an orc) the game still considers him a goblin.
I've run into problems with sound too. I reskinned a Rebel Hexer into a Red Wizard of Thay, but he ran around shouting 'For the Nashers!' which kinda broke things.
So yes, I hope, I hope, I hope that the ability to customize encounters will be added to the foundy at some time!
It's not like they don't have a library of main hand / off hand slot items, and dropping down for voice / sound / battle effects off the list would be nice, too. >.>
