You can change as much as you like, but keep in mind that publishing takes some time. You'll get an in-game mail when it's finished. Your quest is not published when the dialog box disappears in the Foundry. Look at the white text on the preview pic when you've got your quest loaded in the Foundry. If it says "publishing", the quest isn't ready.

That's strange. I've never received an in-game email. I've published and re-published several times. It usually updates in about 5 minutes. I even submitted for featured. I had no problem going back and editing it and re-publishing twice after that. I'm not sure everything is working as intended at this point.

I've never gotten an in-game mail related to publishing either. Though I can confirm some changes I made recently were applied, I'm not sure how long it took as I made the changes last thing at night and didn't check until the following day.
The ingame mail refuses to show up until you get other mail too. Then it tends to magically appear. It also makes my mail icon stay lit all the time
As to OP, one thing is if making changes in 3d mode, make sure to ctrl-tab to non-editing mode first to save changes before hitting the "return to foundry" button. I've noticed lost changes before when not doing that.
