There's only 1 ship in my yard that I outright dislike that that's the T5 Avenger, the U.S.S Freebie from the season 12 giveaway.
Luckily kitbashing it with the Arbiter (specifically the main hull) gives good results.

My best looking ships IMO are:
My kitbash of Arbitor and Avenger (Seriously, I think it looks awesome)
My fleet Reliant light cruiser
My Engineering variant Dreadnought Warbird

My ugliest ships IMO are:
Tactical Miracle Worker ship (Though the Tucker is the best looking of the three)
Sphere builder Science vessel
Rezreth

Best-looking:

USS Valiant (Theseus Class)
USS Valkyrie (Mobius Class)
USS Hawking (Wells Class)
USS Phoenix (Archon Class)
USS Apollo (Palatine Class)

I don't think there are any ships in my Fleet that I would say are ugly, mainly because I don't tend to buy ships I don't like the look of, but if I were to single out one at the other end of the scale I'd probably have to say my Guardian Class USS Victor.

The ShiKahr and Imperial skins for the Miranda and Sovereign classes, respectively are both really badass and are personal favourites.

The Allied Flight Deck Cruisers are pretty awful- the Tellarite version is too green- far greener than on the show: link. The result is it looks more Romulan than Federation- the Rom one looks more Klingon than anything. Really all 3 would pass for cross-faction than anything else.

Though not part of my fleet, the Ent-J is just horrible. If one of the skins was a finished version of the half-baked offering we got, it would be a different story.

I have one for my AoY Eng....and I LOVE IT. Also, it's my fav Fed Trek ship design, only second to the TOS Constitution.
THIS is how I'd envision a ship from a very advanced, sophisticated, civilized society.

OMG! Battle of the Planets! =D

I am pretty fond of the Eternal and Chronos temporal ships, and I adore the T6 temporal crafts in their TOS style skins. Wells is also a nice looking craft. For my Romulan toons, I rather like their Morrigan craft. Bellephoron type science vessels are also some sleek, slick looking craft. ^^

For the ugliest, soup sandwich looking craft, I have to say the Ferengi Nandi is up there, and the Krenim science vessel looks rather wonky as well. And, don't get me started on those asymetrical soup sandwiches we get courtesy of the Breen ...

The temporal ships have nice temporal skins in addition to the tos ones, the 4 engine one is like a mini Enterprise J Both types of skins convinced me to get the AoY bundle last year.

My own uglies, I'd give to the Sovereign and Prometheus. ~Puts on a hardhat~
